Here is what I learned from looking at the engravings on the circuit board and using my continuity checker. Below is a chart showing what we found out. The 6-pin plug is read with the mouse guts facing up, the ball to your left and the tail facing to the right. The DB-9 plug is read from left to right within the rows, with the row of 5 pins on top.

NoDB-9 PlugFunctionNoInside 6-pin plug
1 blackGround3black (to 3, then to button)
2Red+5 V5red
3 blackGround3black (same, only one inside)
4 brownLeft6brown
5 orangeRight1orange
6not usednot used
7 yellowButtongoes directly to button
8 greenDown4green
9 blueUp2blue

For looking at it from the 6-pin side:

1RightOrange
2UpBlue
3GroundBlack
4DownGreen
5+5VRed
6LeftBrown

It is important to note that the yellow clicker wire goes only to the clicker, while the black one first stops at the 6-pin plug and is then jumpered by a short length of black wire to the other terminal on the clicker button. So there are two black wires stuffed into the third pin on the plug.
